I thought the one of the main reasons for them going into the gate was to "arrest the person who masterminded this invasion" yet the Emperor was never arrested and was actually treated very well.

JSDF took massive amount of life from their side too. Plus killed / acted upon violence in front of the Emperor, Twice, knowing empire can do nothing but to watch.

I think Japan knows clearly they can erease empire if they wished so. But Japan is simply a country upholds morals and lifes first and foremost.
