He's already been broken for years by now so I guess he could endure it but he gets a redo and his plan to power up was to get raped for 6 months while secretly stealing skills?

There's got to have been a better way.

There's always a better way in fiction, but the author decided this way because it's how he wanted it to be.

When I watched that, I instantly asked myself what I would have done because it seemed so stupid.

This is my conclusion:
1. They NEED Keyaru because he's the best at healing, no matter the cost
2. He was drugged because he REFUSED to heal others, even if it was justified
3. In this life, he only pretended to be knocked out each time he healed, meaning he had a greater control of his abilites

Therefore he could've just put up with Flare and they'd have had no need to drug him. The wounded would still have flocked to him because he's the only one that can regrow lost limbs. As long as he keeps his ability absorption secret, they'd have no reason not to use him.

HOWEVER, that would undermine his revenge. He'd have less of a reason of killing/enslaving them all. Keyaru loves revenge.

Furthermore, they still may have attempted to rape him to a lesser degree, especially Bullet who's genuinely attracted to Keyaru.

He could've tried to say "no" to Bullet but maybe they'd have drugged him thence because of his refusal and we'd return back to the in-anime timeline.

Frankly personally I'd have tried to appease Flare and the heroes and if they still made moves on me it would've made them so much worse and irredeemable but Keyaru WANTS revenge, so he must've picked the most guaranteed route where he's got a reason to hit back. Can't have people redeem themselves. Imagine he alters the timeline slightly by not refusing to heal and all of the sudden he's an equal to the other heroes and they don't look down upon him. Imagine if he made friends with e. g. Bullet and Blade. Can't have that. That'd ruin his revenge.

He could have set the ENTIRE timeline differently with the Philospher's Stone. But of course we wouldn't get all the justification for revenge/rape would we?

There is still the reason for revenge from the first timeline, and the fact the evil personalities of the heroes still exists, he didn't need to make the 2nd timeline bad for extra extra revenge.
