So there were 3 sets of the girls.

Ones that could use weapons. clones to wipe out humans.

Ones outside the pods. The real human girls.

Ones inside the pods... ??

What were the ones inside the pods then? More copies of the girls ?

Yes If I remember correctly they were just more clones of the human girls that were there
