I must profess some uncertainty as to why Homura develops her new powers in the last episode.

Here are my theories:

Perhaps in the alternate timeline she found herself dumped into, she made a different wish, meaning she developed different magical powers. It is also possible that God, namely Madoka, is lending her a bit of her strength, or something along those lines. The most likely possibility (in my opinion) is that, being an immortal lich, she eventually develops further magical powers as her life went on. There is evidence to suggest the last interpretation in the series. Originally, Homura only had time manipulation and hammer space, but after several time loops she apparently developed the powers of flight and limited telekinesis (as she demonstrated against the Walpurgis Night).

Anyone else have any theories for how Homura developed her new angelic powers?

I only think that through Madoka's ribbon, she received Madoka's arrow power. And I think I read somewhere that the black-y feather is from fighting too much through repeating time and that she is almost reached like what happened to Sayaka.

you must be underestimating the power of manipulation of time and of course, the one that always comes coupled with it, space.. what Homura gets from all the time looping is further mastery of this power.. we all know she started out as a wimpy puella magi whose only power is to temporarily stop time and she gets very tired afterwards.. now, she's got time flow variability (stopping time, making it fast or slow, etc), teleportation (either stopping time temporarily then travel and do stuff, or warping space.. Mami has a limited version of this, only hammer space), floating (not exactly flight, this could be explained by warping time-space around her so that the effects of gravity is altered), remote object movement (not exactly telekinesis, but either stopping an initially moving body like a truck beforehand then just reactivate it when needed or how she manipulates the space around that object so that it could be forced to move), time travel (although done subconsciously, she can go back in time to reset and forcefully make another alternate timeline and force herself in it while retaining all past knowledge and skills), immunity to any universal distortions (force rewrites of the timeline does not affect her that much in particular, to her knowledge and she can exist in that alternate dimension when Madoka rewrote everything).. i think there are more but you must realize how broken time space manipulation really is..

well, this is all just my theory but whatever the case, Homura has become one of the most powerful beings in the world.. she's even the one who made Madoka a god by accumulating enough causality to bring her magical potential to the level where she can make a wish to break their universal laws..

We all know that the Homura of the old universe structure (before Madoka changed it) was able to controll the flow of the time, even only by objects like rockets, bullets, cars,trucks. So she could manipulate the movement of the object by changing the flow of time.

But Homura was not unaffected by the rewriting of the universe from Madoka Kaname. We can see it in the changing of Homura's abilities. In the new "universe timeline" it was not necessary to manipulate the time by Homura because Madoka became a Goddess and Homura has no need to change Madoka's fate. So Homura decided to make a different wish and her new powers depends on her (for us unknown) new wish.
