Both are a mix of Sci-Fi and interpersonal/personal exploration. Both deal with exploration outside of the hetero-norm (to varying degrees).
Both also have a separate installment that technically/chronologically takes place as the second-to-last episode.
I would say that Dededede is an (inter)personal exploration with Sci-Fi notes whereas Evangelion is more so Sc-Fi with sporadic exploration. Dededede feels like a love letter to Sc-Fi and arguably humanity as well; Evangelion feels more righteous.
