Seikon no Qwaser

For starters, the religious theme blended with magic, which gives both series a dark mood.
Secondly, both share the holy trio of shounen manga: supernatural + action + super powers.
Last but not least, the protagonist is a lovely white-haired shota with a red mark through his left eye (yes, Allen & Sasha almost look like twins), scarred both on the outside and on the inside thanks to his tragic past.
The main difference is that Seikon No Qwaser is ecchi-heavy and has less comic relief.

Seikon no Qwaser and D.Gray-man, although not so much alike in plot, gives you a similar mysterious environment with a darker setting and where anyone can be an enemy sort of thing. Compared to D.Gray-man, Seikon no Qwaser is a bit more graphic, ... in more ways than one.
